Title: Rates of evolutionary change in ancient domesticated animals
Abstract: The molecular clock hypothesis is described as the
accumulation of nucleotide substitutions at a constant rate over time.
This rate can then be used to estimate divergence times between
sequences. However, in reality, molecular clocks do not “tick”
consistently over time and instead, there is a measurable continuous
transition from an increased, short-term mutation rate to a slow, long-
term substitution rate.
The hypothesis of time-dependency in molecular evolution states that
the rate of observable evolution varies depending on the timeframe over
which the rate is measured. To test this hypothesis, I use high-quality
mitochondrial genomes of direct-dated domesticated and wild animals.
This study may yield interesting observations on the evolutionary
dynamics regarding the genetic processes of domestication
within and between the different animal populations of study, as well
as improve fossil calibration of current molecular clock models.

High throughput pathogen informatics
The rapidly decreasing cost of sequencing has lead to an explosion in
sequencing data. Over 300,000 samples have been sequenced and analysed
by our Pathogen Informatics group, approximately 1/3 of all the
sequenced pathogens in the world. The sheer volume of samples presents
enormous computational and algorithmic challenges. Bioinformatics
methods often do not scale in terms of time, memory or disk space. I
will present a selection of recent bioinformatics analysis methods
developed within Pathogen Informatics including:
1.) Gubbins can detect horizontal gene transfer in bacteria, producing
a phylogenetic tree which is more representative of the actual
underlying phylogeny,
2.) PlasmidTron can assemble the cause of phenotypes directly from raw
NGS data, essentially GWAS for mobile genetic elements,
3.) ARIBA for detecting antimicrobial resistance genes using a hybrid
assembly and mapping approach,
4.) SeroBA for serotyping Streptococcus pneumoniae, and
5.) Roary for building bacterial pan-genomes.
Andrew Page has a PhD in Computer Science in the area of scheduling in
heterogeneous distributed systems. He has been the lead software
developer in the Pathogen Informatics team at the Sanger Institute
since 2011, developed over 30 open source software applications for
bioinformatics, and has published 12 of them. He will shortly be
moving to the Quadram Institute to take up the position of Head of
Informatics.

The talk will discuss a differential equation model of transcription
factor-gene interactions that allows us to infer regulatory
relationships from time series data of gene expression in cells. The
talk will focus on both theoretical foundations of the work as well as
the implementation of the model on the GPU and practical evaluation.

A brief overview of Structural Bioinformatics: from proteins to
chromosomes
In recent years we have been witness of an explosion in the field of
genomics and metagenomics, where the order of magnitude of the genomes
studied increases steadily, as well as the methods for analysing them
become more sophisticated. But there is another side of bioinformatics
that keeps being developed in a more discreet way. How structurally
similar are the proteins in a cell? Can we predict the shape of a
protein that can’t be studied by X-ray crystallography or NMR? Is it
possible to integrate different data sources to determine the shape of
the chromatin? Structural bioinformatics aims to give an answer to
these questions. It is my goal to provide a non-comprehensive overview
of its methods and possibilities in the current seminar.

Epigenomika je oblast genetiky popisující mechanismy regulace genové
exprese "nad" DNA. Několik nedávných projektů rozsahem srovnatelných se
sekvenací lidského genomu umožnilo popsat epigenetické modifikace
napříč typy krevních elementů. Do vztahu tak můžeme dát epigenetický
stav chromatinu genů charakteristických pro buněčné typy, jejich
regulátorů a míst vazeb těchto regulátorů.

Visualizations in metagenomics
One of main steps in a study of microbial communities is resolving
their composition, diversity and function. In the past, these issues
were mostly addressed by the use of amplicon sequencing of a target
gene because of reasonable price and easier computational
postprocessing of the bioinformatics data. With the advancement of
sequencing techniques, also whole metagenome shotgun sequencing became
popular, allowing much more detailed analysis of the metagenomics data,
including reconstruction of novel microbial genomes and to gain
knowledge about genetic potential and metabolic capacities of whole
environments. Clear and easy-to-understand visualization plays an
important role within both of these sequencing approaches.
Amplicon sequencing of a barcode sequence, e.g. bacterial 16S rRNA
gene, provides an easy way to perform qualitative, as well as
quantitative analysis of a microbial community. A wide range of
techniques can be used to visualize datasets represented by relative
abundances of OTUs (Operational Taxonomic Units) in different samples.
Dimensionality reduction techniques, e.g. PCoA (Principal Coordinate
Analysis) using UniFrac metrics, provides informative visualization
showing relations between samples without a need for identification of
OTUs against a reference database. Bipartite graphs and other network
visualizations, on the other hand, highlight the differences and
similarities among samples by showing unique and shared taxa. At last,
not at least, clustered heatmaps of correlation coefficient can show
relations among microbiome composition and other parameters, e.g.
presence of antibiotic resistance genes.
Visualization in whole metagenome shotgun sequencing approach often
accompanies clustering of sequences, so called binning. Since lot of
techniques perform clustering in unsupervised manner, the use of
interactive inspection and visualization can be suitable for validity
verification of the binning output or even for manual fine-tune of the
automatic clustering. The visualization methods use information
regarding sequence composition or coverage to produce coordinates in
two- or three-dimensional space to describe the given sequence. In some
cases, the sequences can be visualized simply by the use of the
parameters, e.g. OFDEG (Oligonucleotide Frequency Derived Error
Gradient), GC content and others, as coordinates without any further
transformation. In the majority of cases, however, the sequences are
described by more than three parameters, disabling them from being
projected into a humanly comprehensible space. Denouement is then
brought by use of dimensionality reduction techniques, such as PCA
(Principal Component Analysis), SOM (Self-Organizing Maps), or t-SNE
(t-distributed Stochastic Neighbor Embedding).

Aktivace embryonálního genomu v preimplantačním vývoji savců
Preimplantační vývoj představuje období vývoje od oplození po
zahnízdění embrya do dělohy matky. Na začátku vývoje je celý proces
řízen mateřskými zásobami. Aktivace embryonálního genomu představuje
proces, který zahrnuje degradaci maternální mRNA v koordinaci
s počátkem transkripce a následné translace mRNA syntetizované na
základě embryonálního genomu a je tak asi nejdůležitější událostí v
časné embryogenezi.

Title: You can change the knowledge about the microbial universe.
Abstract: The relationship between humans and microbes attracts the
scientific interest since the creation of the first lens by Anton van
Leeuwenhoek. From the last 200 years, microbes have been strictly
associated to diseases, a way of thinking that drove huge effort
towards methods to avoid and eliminate them at all costs. This phobia
and huge seek for a germ free environment ended up hindering our own
health. Nowadays we are starting to realise their importance to our own
physiology training our immune system, producing vitamins and
processing the food we eat. Our thoughts about how to deal with
microbes are changing in an unprecedented way. The knowledge regarding
microbial communities and their behaviour is increasing daily thanks to
our new capacity of generating genomic data. Using high-throughput
sequencing platforms we are now uncovering a huge diversity of still
unknown metabolisms and microbial species. All this information is
being stored in public database and the methods for processing and
interpreting this information became our biggest bottleneck. Every
microbiologist nowadays feels the need to learn how to manage
biological data in a more effective way. In this speech you will learn
the most used strategies for microbial community data analyses and how
a bioinformatician could contribute to be part of this huge paradigm
change that microbiology is undergoing.

pqsfinder: flexible detection of sequences forming G-quadruplexes in
R/Bioconductor
DNA sequences rich in guanines are known to form special four-strand
structures - G-quadruplexes. While in the past such sequences where
identified with a regular expression of the form
G{3,8}N{1,8}G{3,8}N{1,8}G{3,8}N{1,8}G{3,8}, it is now clear that
sequences not satisfying this rule can form G-quadruplexes with certain
imperfections. Relying on external results of G4-seq, a new technique
to detect G-quadruplexes by sequencing and a collection of about 300
known G-quadruplexes we trained a scoring model implemented in
R/Bioconductor to detect potential G-quadruplex-forming sequences. The
results show the method is currently better than any competing
computational tool.I will also mention biological motivation for
studying G-quadruplexes.
