I will demonstrate how information on protein interactions can help to resolve ambiguous sequence alignments. This hybrid method - graph alignment - provides functional associations between proteins of the two organisms that cannot be obtained from sequence or interaction data alone. As a case study I will discuss comparison of two distant Herpes viruses.
